If I understand you correctly, you want to compare the regional price differences from discounted games only.
The special filter "cheaper in your region" ("top savings" category in the old website) still does include discounted games and their discount prices are taken into account when calculating the price difference ratio. There were no sort order options for that category as far as I remember.
The "discounts" category of the old website didn't have any filter for price comparison, but neither does it now.
So I can't follow you what exactly is missing now that was there in the past.

Edit: I moved "discounts" from the special criteria dropdown to it's separate checkbox. I hope that helps you.
What I mean is when I go to "Search" and then select "Cheaper in your region" and only compare NZ and US, it shows a total of 5 items, none of them on discount. http://i.imgur.com/RZqz9KJ.png
I know there are games on discount at the moment, like The Chronicles of Narnia: Prince Caspian which is NZ$2.39 compared to US$2 (which works out to NZ$2.68) which should show up if I look for "cheaper in your region" but doesn't.
I've had a look but I can't seem to locate the discounts checkbox. Might be an eyeball malfunction on my part. I've done a shift-F5 but no change.

The "cheaper" rule has/had a minimum difference of 20%, partly to account for different VAT values but also because the two filters (unfair/cheaper) are meant to show extortionate differences. This has indeed changed with the new website.
I now lowered the threshold to a minimum 10% difference.
But although Narnia is 12% more expensive in the US than in NZ, it still wasn't listed and it turned out that there was an error in the maths for the two rules (wrong currency conversion). :'/
I hope it's working now as expected.
Please note that the results are capped to 10 pages so some games still might not show up if you leave the search term blank.
